Why phonetic Bangla typing tools misspell words

Mapping Roman letters to Bengali sounds is straightforward, and the phonetic typing tools people already use do it well. The sounds are not where they fail.

Bengali spelling is etymological. A great many words are written according to where they came from rather than how they are said, and the conjunct letters are the clearest case. বিজ্ঞান (science) is pronounced roughly biggan, but it is written with জ্ঞ — the letters for j and ñ. Spell it the way it sounds and you get বিগ্গান, which is simply wrong.

The same applies to the letters that have merged in speech. শ ষ স all sound alike now, and so do and . Which one a word takes was fixed by its origin centuries ago. A converter working from sound alone has no way to recover that, so it picks a default and misspells a steady fraction of everything.
